5月27日15:30，2025中国足协杯展开16强抽签仪式。经过抽签，上海海港将与上海申花展开沪上德比，山东泰山主场迎战成都蓉城，这两场比赛也是上赛季足协杯半决赛对阵。此外，大连英博海发将坐镇梭鱼湾足球场迎战北京国安。
经过3轮比赛，12支中超球队、3支中甲球队、1支中乙球队进入16强。孙继海、肇俊哲作为嘉宾与主持人魏翊东一起抽签，确定第4轮至第7轮的比赛对阵及主客场。抽签结果如下：

2025中国足协杯共进行7轮比赛，所有比赛均为单回合淘汰赛。第4轮至第7轮比赛，在每场比赛中，常规比赛时间内进球数多的球队获胜；如双方在90分钟常规比赛时间结束后总进球数相同或均未取得进球，则需进行上、下半场各15分钟的加时赛，加时赛进球数多的球队获胜；如加时赛结束时，两队进球数相同或均未取得进球，则将根据最新版《足球竞赛规则》进行点球决胜。
根据赛程，第4轮将于6月20日至22日进行，第5轮将于7月22日至23日进行，半决赛将于8月19日至20日进行，决赛将于12月5日在苏州奥体中心体育场进行。此外，11月8至9日为足协杯的备用时间。
